Don't make Lex be the first villain. Make him be like what the Avengers would need to face a.k.a a "big boss" rather than what a single character would have to fight, ie. Obadiah Stane.
I had a vague idea in my head about the plot of the movie. It would focus on Clark Kent, first working as an investigative journalist with Lois Lane. The plot would unfold gradually, showing how events force Clark to embrace his destiny and become Superman. Maybe Lex would be the villain, or maybe someone else.
