"What an old Fool" Shinji stared at Zouken lifeless body "If you didn't scatter your soul in a various insect that makes up your body, I can't kill you instantly"
Normally even though Shinji can control the soul, he can't destroy a living sentient being soul just like that without touching, afterall every sentient being soul have an innate will to resist and survive!
The only reason why Shinji can kill Zouken without touching him was because Zouken soul scattered in various worms and insects that forming him! Thanks to that Shinji can kill him easily! Including the one that nested in Sakura body!
"Just by using this magic I literally already become one of the strongest humans that live in this universe" Shinji muttered, "it really feels like overkill…"

Kaichou9779 Sorry is too fast-paced and have a glaring plot hole, but I can't think anything that Shinji has to do in Fuyuki, fighting Gilgamesh? The current Shinji will become dirt on the side of the road if do that.
If I remember correctly, Gilgamesh still traveling around the world, assessing the current humanity in this time period, I planned for the two of them to meet somewhere.
As for saving the child on the church from Kirei... let us just wave it as Shinji 'forget'. Afterall anyone that drown in so many information usually forgets something
