This energy pill wasn't a pill in itself, it was like a sponge that absorbed radiation from the body/place it was placed upon before it was sent automatically to another dimension. This was Zenith's mixing of Chitauri technology alongside magic, it made some amazing things. Any damage or mutation made to the body would be also absorbed by the "pill", which leaves behind some of its energy just in case there's any radiation left behind.
It worked well enough to remove any specs of radiation from Zenith's body while also doing the same to Flash, who used that opportunity to give Zenith some loving by sucking him slowly, learning as he went with Zenith.

"I hate spiders!" He saw him fall from the skyscrapers he was swinging from as he saved many people with his webs, Flash saved the people by jumping high in the air and catching them, while Zenith saved Spider-Man by levitating his body before he could hit the ground. And ow he's fighting to protect the unconcious Spider-Man while he stronger spiders were almost unaffected by the poison!
