Nagato, with his Rinnegan, must have noticed the gigantic wind demon shuriken held high in the Fourth Hokage's hand, containing quite an astonishing amount of chakra.
He also had to give up chasing everyone from Konoha.

Although he developed a powerful enchantment technique, to prevent the Fourth Hokage's infiltration, Fourth Hokage's Flying Thunder God Technique proved too elusive, coming and going like the wind. Nagato, flying quickly in the air by manipulating gravity, still couldn't keep up.
Uchiha Yuki, from a corner of the Rain Shinobi Village, quietly observed the chase. He had seen this scene countless times before. Unquestionably, in terms of raw power, the Fourth Hokage was no match for Nagato. Konoha had never managed to defeat Akatsuki on the battlefield. Thus, the Fourth Hokage cleverly shifted the battlefield behind enemy lines, frequently using the Flying Thunder God Technique to infiltrate Rain Shinobi Village and cause destruction. The village was constantly on edge.
Yuki assessed, "Namikaze Minato appears clumsy on the surface, but in reality, he's quite cunning." This elusive style of warfare frustrated Akatsuki immensely.
"You can't stop me!" Nagato, with his Rinnegan, targeted the Fourth Hokage's swiftly moving shadow and condensed a tracking missile using the power of the Asura Path. The missile, designed for automatic tracking, lost its target when the Fourth Hokage utilized the Flying Thunder God Technique to exit Rain Shinobi Village, causing the missile to aimlessly turn in the air.
"Forget it, Nagato. The Fourth Hokage is about to leave, and no one can stop him under the sky," Konan's figure formed from pieces of paper remarked. Initially, she intended to ambush the Fourth Hokage, but he effortlessly escaped from their "map," frustrating their plans.
"Damn it!!!" Nagato, enraged and feeling powerless, detonated the missile with a repulsive force from the air. "Boom, boom, boom!" The resulting explosions illuminated the sky, the deafening noise reverberating throughout Rain Shinobi Village. The missile's power was indeed formidable, but futile if it failed to hit its target.
"This prolonged war should nearly conclude," Yuki mused. His observations noted that the six-year conflict had drained Rain Shinobi Village, which wasn't affluent to begin with. Their economy had entirely collapsed, leaving them incapable of continuing the fight.
