I think its also because maybe the name that is recorded in there is Voldemort's true name.... because if i am not mistaken the Ancient one didn't want Harry to easily learned the true name of Voldemort
According to his mom, Dumbledore said that it was Voldemort who created the Dark Mark and Lily also believed that to be true… The Spell might have existed in some other form, but she was sure that the Dark Mark was created by Voldemort. The utilization of Parseltongue in the creation of the Dark Mark also pointed in that direction. He was almost sure that it was Voldemort who created the Dark Mark, but he couldn't help but wonder why the Ancient One decided to remove his name from the records.
