I think you should make her more relevant, as a trainer, she should actually be training the pokemon as well, just hoping on the easy train doesn't make her a good trainer. Besides, making her struggle and face challenges would be a good way to improve her character, be it as one of the main characters of your story, or simply as any other character, it would also make her feel more real. Especially so, if you make her become more mature with time, in a sense of growing up, becoming more responsible, etc.
Scarlet knew that he was better than her in knowing what her Pokemons needed the most, so she left him to do his own thing. She would just watch them from a distance and learn what her Pokemons are good at, and which moves they're training. Time to time, she would also give them Energy Potions to increase their efficiency in training.

No matter the criticism, this is definitely more interesting than him being alone, there isn't much to be explored of this world as a pokemon usually, him being with someone will expand the range of possibilities.

My dude, Idk what your objective is, for the moment the only promise you made based on what was written, is that he will fight stronger pokemon (meaning they do exist) and that maybe, just maybe, this girl will be his pokemon 'trainer', partner, whatever. What I'm trying to say is that this doesn't look very exciting for a variety of reasons, it feels like this will be only battles after battles story, Idk if that's really the case, but if it is, I suggest you try and add some other themes into your story, be it mystery, war, a good vs evil plot, whatever, anything works so long as you don't focus only on battles.

I'm trying to actually imagine what story will be told, because well if he ain't partner up with someone, will he travel around and just challenge stronger pokemon? That would be very boring.
Oak had of course invited Alex to join him, but was rejected ruthlessly. Alex wanted to live the forest, it was a good opportunity for him to learn the true nature of Pokemon and grow stronger, rather than getting babysit in the professor's Pokemon farm.

You know, that's kind of stupid, if there is any other pokemon who trained so much, wouldn't he eventually achieve the so called true *insert type here* and then be much stronger than usual as well?
In simple words, Water-type attacks deal him damage, but only as much as they would normally do to a average Pokemon without considering the weakness part.

This paragraph is pretty much wrong/unnecessary, the situation is taken out of context, and you're comparing your fic to canon material whereas in your fic the path of development is clearly different from Canon, anyway, just don't throw free hate for no reason, this doesn't add anything to the plot and actually breaks immersion.
Though, a protagonist with humorous plot armour. After all, why not? He got all the Starters of this region just like that, and he didn't even bother to train them to their max evolution or capabilities. Only his Chamander was able to evolve to his pique, just because of his willpower and determination to win.
