The main probably is chakra control. If Naruto practiced it more and did it all the time, he wouldn't have an issue.

You apparently missed the point. He already admitted he should be dead from the one second stun and the last sentence also wondered why he wasn't killed. Now he is wondering why his mind didn't break, he is trying to figure out if it's because Itachi didn't want to, or if it just didn't have enough power.
Or was Itachi already at his limit? Kisame said most people hit by this technique suffered total mental collapse. And even if Tsukuyomi was "just" genjutsu, genjutsu still had limits. If the target possessed immense mental endurance, they could potentially survive without shattering.
