I get you, but the way you structured the story is that the MC got decent morality in him and killing those people is nothing but revenge. He knows they're ignorant, it's what they believe in. It's wrong we know but you already save Haku and her mother and just like MC said if they ever comes for them you can protect them since he's strong. You could've just said that he killed them so they don't snitxh to the shinobis which would prevent Haku and her mother from being hunted but no, you make it look like the MC is Dumbledore with his "For the greater good" but it's nothing but revenge at that scenario.
